What happens with new array and multiple folders on drives?

I have a question about making an array...

I know that you can make an array with data already on the drives but what will happen if I have the same folder name on two or more drives?   For example I am using FlexRaid for 22 drives and on each one of them there is a folder at the root called "Blu-Ray" and they all have quite a few movies in each.  If I raid them together will it delete any data or will that cause any problems?  Will they just all show up inside one "Blu-Ray" folder after the array is created?  Thanks.
